Painting the areas with undiluted matte medium with a small brush, sprinkling on the ballast, and then vacuuming the excess later worked for me. I haven't tried turnouts yet, though.

Lately I just avoid the hassle and take the %90 effort approach. I use as neutral gray of a rock ballast I can find, apply matte medium along the sides with a brush just avoiding the tops of the ties. Then Apply the ballast only along the sides. Once done comb as needed. Airbrush the whole thing in the Ballast tone I want then hand paint the rails and ties. (Though I've seen Japanese modellers airbrush the rails + ties and do this with tamiya 1mm tape so may try that next time to see if its faster) As long as the color is consistent your eyes will generally overlook the ballast between the ties being molded and avoids any issues with stuff getting stuck and spending hours trying to brush off individual ties with how shallow the relief is.
