Will it have interior lighting?  If not, you could just print copies of the stained glass and glue them on.

Design the stain glass windows on your computer and print them on an ink jet transparency, then glue them inside the shell.

If you could get a straight on photo of both, you could scale it an laser print the stained glass and the clear glass on a transparency and do the entire side at once.

Thanks guys, all good ideas. I did try Gallery Glass on the back side clerestory windows and can't say I like it...it did not dry flat enough for my taste. I'll experiment, but first need to get my dead PC fixed...

Adam, it turns out Chard Walker's original book, Railroading through Cajon Pass notes the car was dark green when first moved to Summit in 1940, but "it was soon painted gray with black roof" sic. So there's your answer...
